The Spanish speedster, originally from San Javier, had been leading the world championship going into round three at the Magny-Cours circuit in France.
It had followed a runner-up result in the season-opener at Estoril and a winner's result at Jerez in the last race at the start of June.
However, during Free Practice, he was involved in a fatal collision.
It is reported Gomez had gone off track alone, but was then hit by the bike of another oncoming rider.
A statement from his team, Team Honda Laglisse, confirmed the heartbreaking news.
It said: "With all the pain in our hearts, we regret to announce that Borja Gomez has passed away at the Magny-Cours circuit after a serious accident in the first Free Practice of the European Stock Championship.
"Beyond his exceptional talent as a pilot, we will remember Borja as the great person he was.
"His kindness and smile will last forever. We will always carry him in our hearts.
"On behalf of the whole Team Laglisse, we want to pass on our condolences to all his family and friends in these hard times that they are going through.
"We love you, Borja. Rest in peace."
Gomez had been a rider in Moto2, and dreamed of returning there one day.
He began his career racing in Supermoto in Spain before racing in the 2019 Kawasaki Cup.
Gomez then moved on to Superbikes, finishing second in the 2021 season of the Spanish Superbike Championship.
A year later, he was once again runner-up for the Cardoso Team.
In 2023 he joined Moto2 to compete with Fantic Racing, completing 13 Grand Prix before he had found his way to the FIM Stock European Championship.
Former motorcyclist Ivan Moreno paid tribute online, saying: "We are not aware of what motorcycling riders risk day after day.
"Just as it gives you glory, sometimes it takes away all your desire for everything. Today is a day of absolute sadness.
"My deepest condolences to all of Borja Gómez's family and friends. RIP."
Former Moto2 champion and MotoGP rider Tito Rabat said: "Although we think everything will turn out fine, we often forget how unfair and delicate life can be. Goodbye, little friend, rest in peace."
Cadiz football club said: "The #CádizCF mourns the passing of the young Spanish driver, 20-year-old Borja Gómez, who lost his life today during training in France at the European Stock Championship."
MotoGP journalist Simon Patterson said: "Tragic news: 20-year-old ESBK championship leader and former Moto2 racer Borja Gomez has been killed in a training crash at Magny-Cours.
"Deepest condolences to his family, friends, team and fans."
