United goalkeeper Phallon Tullis-Joyce and Bayern counterpart Ena Mahmutovic had both made good saves before United took the lead just before half-time against the run of play, Melvine Malard setting up Simi Awujo for a fizzing finish.
But Bayern responded strongly and Momoko Tanikawa, who scored twice in their 5-0 semi-final win over Paris St Germain, equalised before Sarah Zadrazil struck the winner with three minutes remaining.
Ella Toone sat out Friday's matches with what the PA news agency understands is some tightness, with the England star keen not to take any risks ahead of the European Championship.
Earlier, goals from Malard and Gabby George were enough to give United victory over City.

Malard opened the scoring in only the fourth minute with a terrific volley into the top corner that gave Khiara Keating no chance.
Keating was a key last line of defence for City in the remainder of the first half, though, denying Grace Clinton and Malard again with fine saves.
United kept up the pressure at the start of the second period of 15 minutes and Clinton hit the crossbar before George made sure of the victory with a near-post finish.
City eventually finished fourth after losing 3-1 to PSG in the third-placed play-off.

Wrexham AFC has unveiled a 2025/26 third kit which pays tribute to the Welsh community in Patagonia on the 160th anniversary of the first settlers' arrival. Inspired by the flag of Y Wladfa, the Welsh settlement in Argentina, the new design aims to celebrate the cultural ties between Wales and Patagonia, which is home to the largest Welsh-speaking community outside of Wales. The kit launch is accompanied by a new short film from Wrexham AFC and United, featuring two choirs — one perched on a cliff in Wales, the other in Patagonia — singing Yma o Hyd. The collaboration draws inspiration from United's REUNITED documentary, featured in Welcome to Wrexham Season 3. The film followed Patagonians with Welsh heritage as they travelled to Wrexham for the first time. 'This new third kit is a powerful tribute to our shared heritage with the Welsh community in Patagonia,' said Wrexham AFC CEO Michael Williamson. 'Through its celebration of Y Wladfa, it honours a 160-year bond rooted in resilience, identity, and pride – all values that continue to shape Wrexham AFC today. As we look to the future, we remain deeply connected to our past.' Based on the colours of the Patagonia flag, the new shirt features dragon outlines within the blue Argentinian stripes, a Welsh dragon on the nape and the words 'Don't forget where you came from' on an internal tape around the hem. The collar of the shirt is a white crew neck edged in red, as are the sleeve cuffs. The front features the Macron Hero and Wrexham AFC crest, both applied in heat-transferred silicone, and the United logo across the middle. Sleeve sponsors HP and back-of-shirt sponsors Meta Quest are also featured. The third kit is completed by white shorts with light blue stripes along the thigh edges and red details, and by socks featuring horizontal light blue and white bands, finished with a white top edge and a central red horizontal stripe. 'The kit, conceived as a tribute to Y Wladfa, completes a Game Set for Wrexham AFC that we are truly proud of and that we hope will inspire the team to many achievements in the upcoming season,' said Macron CEO Gianluca Pavanello. The German club have contacted Liverpool and are speaking to the player in a bid to sell their project to the Liverpool attacking midfielder. He faces serious competition at Anfield following the arrival of Florian Wirtz while Jeremie Frimpong can fill in for Mo Salah on the right side. Leipzig will try to convince Elliott that they are the best place for his next move before continuing more detailed discussions with Liverpool. The Bundesliga club are set to sell Simons to Chelsea for more than £60m. They're also set to bring in more than £70m for Benjamin Sesko with Manchester United and Newcastle tussling out for the striker's signature. Back in June, Elliott was urged to 'get out and play' by Jermain Defoe after helping England U21s retain their European Championship crown. Joe Cole, also analysing the game for Channel 4, was in full agreement with his former England colleague. He said: 'I love the lad. 'I think he plays football the right way and I'm really excited for him. Not just for this final, but I'm excited for his future as well, for next year. 'He's done a great job for Liverpool, and if he decides to move on, I still feel there's levels. For a player to come to a tournament and do what he's done, there's levels for him to go up again, and I'd love to see him playing with that kind of passion and happiness on his face every week.'
