Seattle's Allen Institute launches ‘moonshot' to create new approach to cell biology research

Human cells, like the people they create, are dynamic and complex. And while researchers can create images and videos of how they move, organize and change their properties, it's hard to efficiently and accurately describe all that's happening.
So a 75-person team at Seattle nonprofit Allen Institute is embarking on a 10-year project called CellScapes to devise a new language using mathematics to capture these essential processes.
'This is a new way of approaching very fundamental cell biology,' Ru Gunawardane, executive director and vice president of the Allen Institute for Cell Science, told GeekWire. 'We want to combine math and biophysical modeling, which are things that people are doing right now, but in a siloed way in very different systems.'

The Allen Institute was founded more than 20 years ago by the late Microsoft co-founder Paul Allen and his sister Jody Allen to dive into challenging problems in the biosciences.
Previous efforts at multiple institutions have created numerical systems for understanding biological processes. That includes BayesSpace, a computational tool that produces data on gene expression in mixed cell types that developed researchers at the Fred Hutch Cancer Center. The Allen Institute has engineered modeling for organelles, which are the various machines packed inside cells that make proteins, produce energy and perform other key operations.
'The exciting thing is that we are trying … to bring different disciplines together,' Gunawardane said, 'because data is everywhere — but how do you make sense out of that data?'
The CellScapes researchers are working with human stem cells, which are cells that don't yet have a set identity as, say, a skin or liver cell. The hope is through analysis and experimentation they'll devise mathematics that describe the cell's behavior, ultimately allowing them to predict and manipulate what the cells do.
A primary goal would be to use these tools to unravel mysteries such as the intermediate steps to developing cancer, and ultimately discover new cell therapies.
'It's a lot like astronomy and going from 'which planet is that dot in the sky' to 'what are the laws of motion that describe all moving objects?'' said Wallace Marshall, professor of biochemistry and biophysics at the University of California, San Francisco, and a CellScapes advisor, in a statement.

The Allen Institute will make its data and innovations in the space publicly available, Gunawardane said, and expects to collaborate with researchers at outside institutions. The research team includes software engineers, computational biologists, program managers and others.
There is no set budget for the decade-long effort, and the CellScapes team is simultaneously pursuing three projects that are part of the broader initiative. The effort already has a scientific paper accepted by the journal Nature that will be published in coming months.
It's an exciting time, Gunawardane said.
'I also feel a huge responsibility,' she said, 'because Paul [Allen] is not alive anymore, but our work is his legacy, and he asked us to break the code of the cell. And in a way, the code is very complicated — it's more like a program, the cellular program.
'So I feel like we are now actually at the brink,' she said, 'of knowing maybe how to approach that.'

Tech giants Amazon, Apple, Meta and Microsoft this week eclipsed earnings expectations, cashing in on artificial intelligence (AI) while navigating economic waters roiled by US tariffs. "Massive results seen by Microsoft and Meta further validate the use cases and unprecedented spending trajectory for the AI Revolution on both the enterprise and consumer fronts," Wedbush tech analyst Dan Ives said in a note to investors. "We have barely scratched the surface of this 4th Industrial Revolution now playing out around the world led by the Big Tech stalwarts such as Nvidia, Microsoft, Palantir, Meta, Alphabet, and Amazon," Ives added. Amazon reported a 35 percent jump in quarterly profits as the e-commerce giant said major investments in AI technology are paying off. "Our conviction that AI will change every customer experience is starting to play out," said Chief Executive Andy Jassy, pointing to the company's expanded Alexa+ service and new AI shopping agents. But the Seattle-based company's profit outlook for the current quarter came in lower than hoped for, with investors worried that the cost of AI was weighing on the bottom line. This was despite a stellar second quarter that exceeded analyst expectations, much like it did for its AI-focused rivals Google, Microsoft and Meta, which posted bumper results for the period. Amazon's net sales climbed 13 percent, signaling that the company was so far surviving impacts of the high-tariff trade policy under US President Donald Trump. Amazon Web Services (AWS), the company's world-leading cloud computing division, led the charge with sales jumping 17.5 percent to $30.9 billion. Its strong performance reflects surging demand for cloud infrastructure to power AI applications, a trend that has benefited major cloud providers as companies race to adopt generative AI technologies. - $4 trillion club - Shares of Microsoft spiked Thursday following blowout quarterly results, lifting the tech giant into the previously unprecedented $4 trillion club along with Nvidia, another AI standout. The landmark valuation is the latest sign of growing bullishness about an AI investment boom that market watchers believe is still in the early stages -- even as companies like Microsoft plan $100 billion or more in annual capital spending to add new capacity. "Cloud and AI is the driving force of business transformation across every industry and sector," said Microsoft CEO Satya Nadella. At the heart of the results was a stunning surge in Azure, the company's cloud computing platform, which is getting "supercharged" with AI, said Angelo Zino, technology analyst at CFRA Research. Zino attributed "just about all of" Microsoft's recent climb in valuation to AI. - Superintelligence? - Meta reported robust second-quarter financial results Wednesday, with revenue jumping 22 percent year-over-year as the social media giant continues investing heavily in artificial intelligence. "We've had a strong quarter both in terms of our business and community," said CEO Mark Zuckerberg. "I'm excited to build personal superintelligence for everyone in the world." Zuckerberg has embarked on a major AI spending spree, poaching top researchers with expensive pay packages from rivals like OpenAI and Apple as he builds a team to pursue what he calls AI superintelligence. Hours before the earnings report, Zuckerberg insisted that the attainment of superintelligence -- technology that would theoretically be more powerful than the human brain -- is now "in sight." Meanwhile Apple, which is seen as lagging in the AI race, beat expectations with earnings driven by strong iPhone sales despite US tariffs costing the company $800 million in the recently-ended quarter. Apple expects Trump's tariffs to cost the iPhone maker $1.1 billion in the current quarter. "The results show that Apple's iPhone strategy is working to offset the impact of looming challenges with AI development timelines, tariff pressures, and Google's antitrust issues," said Emarketer tech analyst Jacob Bourne. Apple chief executive Tim Cook said on an earnings call that taking the most advanced technologies and making them easy to use is "at the heart of our AI strategy." The first fruit of the deal will arrive this fall, allowing Coinbase users to buy digital currencies using a Chase credit card. A new bridge between banks and blockchain Next year, Chase will begin allowing customers to leverage their Chase Ultimate Rewards points to buy cryptocurrency through Coinbase—a first for a major credit card rewards program. Through the program, 100 Chase Ultimate Rewards points can be redeemed for $1 toward USDC, a so-called 'stablecoin' pegged to the price of the U.S. dollar that serves as a connection point between volatile cryptocurrencies and the U.S. dollar. From there, Chase customers will be able to move their redeemed rewards points between Coinbase's crypto offerings, which include Bitcoin, Ethereum, and a wide selection of more obscure altcoins. 'This partnership marks a significant step forward in empowering our customers to take control of their financial futures,' Melissa Feldsher, JPMorgan Chase's head of payments and lending innovations, said in a press release announcing the partnership. The partnership, she added, would allow its loyalty program members to 'use their money and rewards in new and exciting ways.' Chase customers will also be able to connect their bank accounts directly to their Coinbase wallets sometime in 2026. JPMorgan and Coinbase characterized the new features as the first phase of a strategic collaboration that will deepen over time. 'We believe crypto is for everyone, and are excited to be working with JPMorgan to expand access, lower barriers to entry, and onboard the next wave of users into crypto,' Coinbase wrote in a blog announcement. 'As the most trusted bridge from traditional finance to crypto, we're always looking for more seamless options for customers to get into crypto and make economic freedom a reality for millions of Americans.' Running of the bulls JPMorgan's decision to integrate deeply with Coinbase is yet another sign that big banks have overcome their jitters around crypto and are opting to plunge in. While critics still view cryptocurrencies as risky speculative investments that lack even the few safeguards present in the traditional stock market, that view is again unpopular in 2025. With President Trump back in office and cashing in himself, another crypto hype cycle is in full swing. Earlier this month, Trump's social media company said that it had purchased roughly $2 billion in Bitcoin and other cryptocurrencies that it plans to use as a strategic investment. The current climate has yet again sent Bitcoin to the moon, with the leading cryptocurrency hitting a fresh all-time high north of $120,000 this month, and any concerns about crypto exchange FTX's spectacular collapse just a few short years ago long forgotten.
