Cops and stewards had to intervene to keep the peace during the game, which Chelsea won 1-0.
Chelsea claim to be cracking down on illegal ticket sales and are going digital with seat allocation from next season in a bid to beat the touts.
The visiting supporters made no attempt to remain anonymous and sang loudly throughout the 90-minute match.
Footage from inside the ground on the night shows one section of Stamford Bridge being completely taken over by visiting fans, which saw Chelsea release an update during the game and relocate fans in the impacted areas.
One fan captured a video showing fans clashing in the Matthew Harding Stand of the stadium during the match, with another showing fans brawling in the West Stand concourse at half-time.
The Chelsea Supporters' Trust released a damning statement following the game and asked fans to come forwards to present evidence for an formal investigation.
The statement said: "During Thursday's UEFA Conference League vs. Djurgården, a huge number of away supporters were able to infiltrate large areas of the home end.
"This is the most serious breach of stadium security in recent memory, and it significantly undermines any security protocols Chelsea FC put in place ahead of the fixture.
"As a result, the Chelsea Supporters' Trust will formally write a letter of complaint to Chelsea FC's COO and Head of Security.
"We will call for a formal investigation by the club into the ticket sales process and Chelsea FC's security response during the match.
"The findings of this investigation and any subsequent recommendations must be made available to supporters.
"The CST invites all supporters who attended the fixture on Thursday to submit written, photographic, and video evidence they captured during the fixture.
"The CST will then collate this evidence and then submit it to Chelsea FC."
A Chelsea statement read: "We will be reviewing all ticketing arrangements following this evening's match and commit to implementing all necessary changes following this review.
"We will also share all our findings with the Fan Advisory Board."
Large numbers of police were on duty as they were in the previous round when the notorious Legia Warsaw ultras also gained entry into home sections of the ground.
Chelsea's own chairman Todd Boehly owns a stake in US-based Vivid Seats which is an unauthorised ticket resale site.
A Met Police spokesperson said: 'Officers were deployed to support stewards at Stamford Bridge last night after a number of away fans were identified in home stands.
"The fans had purchased tickets but not for the appropriate part of the ground.
'A number of away fans who had found themselves in the home stands climbed into the designated away stand where they remained without incident.
'Where away fans remained in home areas, officers and stewards provided a visible presence to ensure any incidents or altercations could be dealt with.
'While there were six arrests outside the ground for various offences including assault and possession of drugs, there were no arrests within the ground.'

Starmer hints Lionesses will be honoured after Euro 2025 triumph

Sir Keir Starmer has suggested England's Lionesses will receive honours after their dramatic Euro 2025 victory, declaring: 'Recognition is coming.' The Lionesses became back-to-back European champions after beating Spain in a penalty shoot-out in Basel last Sunday – the first senior England side to lift a major trophy overseas. The Prime Minister praised the players for inspiring a generation, including his own daughter, and for representing 'decency, fairness and respect'. Among those tipped for recognition are Chloe Kelly, who scored the decisive penalty in the final, and goalkeeper Hannah Hampton, who saved two Spanish spot-kicks. Head coach Sarina Wiegman, who led England to the win, could be made an honorary dame. The Cabinet Office oversees the honours process and recipients are not confirmed until they are officially announced, but sporting heroes have often been rewarded. After the Lionesses' 2022 win, captain Leah Williamson was made an OBE, while Lucy Bronze, Beth Mead and Ellen White received MBEs. Sir Keir said the Lionesses' success was about 'more than football', citing their resilience in coming from behind against Sweden, Italy and Spain, and their stand against racist abuse during the tournament. Writing in The Sun on Sunday, he said: 'When the Lionesses put that England shirt on, they stand for what we stand for together: England, in all its glory, with our shared history and values. 'The pride, resilience and unity that define this team define the very best of who we are.' He added: 'What Sarina and our Lionesses have achieved is nothing short of remarkable. So recognition is coming – and it will be worthy of their historic success.' The Government, he said, was committed to delivering a legacy of 'equal access to all sport for girls and boys' in schools – a key demand from the squad after their 2022 triumph. 'The Lionesses have made an entire nation proud,' he said. 'We're determined to deliver a legacy they can be proud of too.'

He suffered several stab wounds and later died from his injuries. No arrests have been made. Detective Chief Inspector John Charlton, from Greater Manchester Police's major incident team, said the victim's family were being supported, adding: 'This incident will have shocked the community and distressed anyone who witnessed it, but we believe this was a targeted attack with no wider threat. 'We have several scenes in place with the investigation ongoing in order to identify and apprehend the offenders responsible. 'There will be officers in the area today and in the coming days as we are determined to bring the family the answers they deserve. Police have urged anyone with information to call 101 or contact Crimestoppers anonymously on 0800 555 111.

RB Leipzig 'REJECT' Newcastle's record £69.9m bid for Benjamin Sesko - in potential blow for Alexander Isak's hopes of a Liverpool move

Newcastle's search for Alexander Isak's successor has hit a snag - as RB Leipzig have reportedly rejected their opening bid for Benjamin Sesko. Toon submitted a club record bid of £69.9million for Sesko, 22, but have been told the structure of their offer is insufficient. It comes as a blow to Alexander Isak, whose hopes of a move to Liverpool likely hinge on Newcastle being able to install a capable replacement first. Mail Sport has exclusively reported that Liverpool plan to return with a second approach for Isak after having their initial bid of £100m quickly snubbed. Newcastle are looking at Sesko - who is also admired by Manchester United - as well as Brentford 's Yoane Wissa, who has refused to train in a ploy to force through a move. But they will have to improve their offer if they are to land Sesko, as The Athletic reports that their first has been rejected by RB Leipzig. On Saturday the club made an official bid for Sesko comprising of a £65.5million up-front fee plus an additional £4.4m in add-ons. That would smash the £60m they splashed on Isak from Real Sociedad in 2022. Sesko is apparently yet to make up his mind as to whether he would prefer to join Newcastle or United. However, reports from Sesko's native Slovenia claimed on Friday that Sesko would prefer a move to St James' Park this summer. United's interest has been led by director of recruitment Christopher Vivell, who previously worked with Sesko at RB Salzburg and described the 6ft 4in forward as having the potential to become one of the world's leading players. The Old Trafford club are said to have named Sesko their No 1 target in recent weeks, having previously been linked with a move for Aston Villa marksman Ollie Watkins. Meanwhile, Isak is now seemingly agitating for a move and did not join Newcastle on their pre-season tour of Asia. The club explained his absence with the excuse of a 'minor thigh injury' but his scans came back clear and he has been training at the facilities of his old club Real Sociedad. He has since returned to Tyneside. Howe admitted this week that he had not been made aware of Isak's plans to return to the Basque club for rehabilitation and that he had instead found out through media reports. 'I know where he is, really, through the media,' Howe told Mail Sport as Newcastle stopped in Seoul as part of their pre-season tour. 'From that perspective, it's difficult for me to go into any kind of detail. The situation is far from ideal and is quite complex.' Newcastle are holding out for a fee upwards of £150m for Isak, who has scored 52 goals combined in the last two seasons.
