And Boca star Herrera received a red card after trying to remonstrate with referee Cesar Arturo Ramos as he consulted the VAR monitor.
A security guard intervened and held the midfielder back as he shouted at the ref.
Ramos then walked over to Herrera and brandished a red card.
Fifa have now slapped a four match ban on the Mexican, which means he will be banned until the semi-finals, should Boca make it that far.
Injury could also rule out the 35-year-old after he was forced off in the 20th minute.
The Argentinian giants have appealed the ban, and that of his team-mate Jorge Figal who was sent off late on for a reckless tackle in front of a group of Benfica players warming up.
That threatened a brawl with tensions mounting after Benfica striker Andrea Belotti was red carded for a dangerous high boot on the back of Ayrton Costa's head.
Boca have also appealed Figal's ban after he was hit with a four-match suspension.
The club are hopeful of getting the ban reduced as Belotti has only received a two-match ban for his wild challenge.
Ramos originally gave Belotti a yellow card but upgraded it after being called over to review by VAR.

Manchester United have flown out to Chicago for their pre-season tour of the United States, where Ruben Amorim and his coaching staff will try to whip the squad into shape Manchester United are braced for hot weather at the start of their pre-season tour of the United States. United have flown over the Atlantic to take part in the Premier League Summer Series and will have to adapt to scorching temperatures and sapping humidity. Ruben Amorim and his players trained for the first time with new signing Bryan Mbeumo at Carrington on Tuesday before jetting off America. They will face West Ham in New Jersey on Sunday before games against Bournemouth in Chicago and Everton in Atlanta. Fans will get a first look at United's new-look attack featuring Mbeumo and Matheus Cunha before they play Fiorentina at Old Trafford in their final pre-season game on August 9. Amorim will then have eight days to make final tweaks before they start their Premier League campaign against Arsenal on August 17. There is a lot of work to do – both on the training pitch and in the transfer market – but United have been forced to make changes to their plans in the US due to the weather. The Club World Cup showed just how hot it can be in North America, with matches played in dangerous conditions, and those high temperatures have not subsided. The Daily Mail says that United have taken note of the temperatures in Chicago next week, where they will play Bournemouth at Soldier Field and where they are based for training. The mercury could pass 30 degrees in the Windy City, but the humidity will make it feel much hotter and create stifling conditions for the players. Enzo Maresca said it was nearly 'impossible' to train in Philadelphia last month, with temperatures at 37 degrees, but with 45 per cent humidity, which makes it feel like 45 degrees. "This morning's session has been very, very, very short, otherwise you don't save energy for the game,' he said. "It's been just about tomorrow's game, planning for tomorrow, and that's it. No more than that. As you can see, it's not easy in these conditions with these temperatures. We are going to try to do our best."
