Van Nistelrooy, 48, has been expected to leave the King Power Stadium after the club's relegation was confirmed.
The Sun exclusively revealed that the delay was due to Leicester wanting to wait for the next football "accounting" period.
His exit was confirmed by the club, which stated they had "mutually agreed" to terminate his contract.
Van Nistelrooy said: "I would like to personally thank the Leicester City players, coaches, academy and all the staff I have worked with for their professionalism and dedication during my time at the club and to thank the fans for their support, and take this opportunity to wish the club well for the future.'

Nistelrooy's time in charge in the East Midlands was less than inspiring as the team returned to the second tier with a whimper.
He only managed four wins in 25 Premier League games and racked up 18 defeats.
The club even lost 15 league games between December 14 and April 12, with only one win to add some cheer, which came against Tottenham on January 26.
As a result, the club finished the season in 18th place - 13 points adrift from 17th-placed Spurs.

Sean Dyche is the favourite to take up the hot seat at the King Power Stadium.

Ruud's shocking record
Here is a look at Ruud van Nistelrooy's record at Leicester City...
Matches - 27
Wins - 5
Draws - 3
Losses - 19
Goals scored - 24
Goals conceded - 57
The former Burnley man was in charge of the Toffees for less than two years before David Moyes replaced him.
Dyche will not have far to travel as he currently lives up the M1 in Nottingham.
Meanwhile, Leicester are still anxiously waiting on the points penalty they will pick up for past financial offences.
This could see the club start the new season on negative points if they are docked any.
If appointed, Dyche could also have to manage with a restricted budget - something he is accustomed to at his previous clubs.
Leicester had previously been linked with former Southampton manager Russell Martin but he has since taken the Rangers job.

Kyle Walker completes shock Burnley move to end eight-year Man City spell

Kyle Walker has ended his eight-year stay at Manchester City by joining Burnley in a deal that could rise to £5m. The 35-year-old has signed a two-year contract at Turf Moor and becomes Burnley's ninth summer recruit as they look to bolster their squad after promotion. Walker, who had a year left on his contract at the Etihad Stadium, was one of City's bigger earners and it is thought his departure will save them around £10m in wages. The right-back made the last of his 319 appearances for City in January before asking to be omitted from the squad as he looked for a move abroad. He joined AC Milan on loan for the second half of the season but before returning to City and being left out of the Club World Cup as Pep Guardiola signalled that his former captain's time at the club was over. But Walker's former Tottenham teammate Scott Parker moved to bring him to Turf Moor and the England international said it was an easy decision to join Burnley. "I'm delighted to be here," said Walker. "When I spoke to Scott and heard about his plans for next season, it was an opportunity I jumped at. He's done an amazing job here, guiding the club back to the Premier League with a 100-point haul, and now we're looking forward, together, at being back in the greatest league in the world.' Burnley only conceded 16 goals in the Championship last season, as they kept 30 clean sheets, and Walker hopes to help Parker's defence. He added: "Burnley had a tremendous campaign last season, built on an incredible defensive record, and I can't wait to come in and add my experience and quality to what looks an exciting squad." Walker, who has won 96 caps for England, was a £50m signing for City from Tottenham in 2017. He went on to win six Premier League titles, the Champions League in 2023 and two trebles, becoming captain two years ago.

Kyle Walker seals surprise transfer to Premier League club after Man City exit

Burnley have completed the capture of Kyle Walker from Manchester City, with the veteran England defender putting pen to paper on a contract which will keep him at Turf Moor until 2027. Walker, 35, was expected to depart the former Premier League champions for good after spending the second half of the 2024-25 season out on loan with AC Milan, who declined to take up an option to sign him permanently. He was also omitted from City's squad for the FIFA Club World Cup as he sought a move away. And it has now been confirmed that Walker has signed a two-year deal with the Clarets, who won promotion from the Championship last season. "I'm delighted to be here," Walker said after making things official on Saturday morning. "When I spoke to Scott and heard about his plans for next season, it was an opportunity I jumped at.
