The victory broke Inter Miami 's three-game losing run across all competitions.
Messi was joined on the scoresheet by Luis Suarez as well as Fafa Picault and Marcelo Weingandt.
But at full time, the World Cup winner was not in the mood to celebrate with his team-mates.
The Inter Miami stars lapped up the celebrations with the fans at the Chade Stadium.
But the eight-time Ballon d'Or winner made his way straight down the tunnel and into the dressing room.
Messi did appear to be struggling with apparent fatigue in the second half of the match.
There is yet to be an official explanation for the forward's quick exit from the pitch.
The win for Inter Miami followed on from their exit from the ConcaChampions by the Vancouver Whitecaps.

The three points have put the club fourth in the Eastern Conference in the MLS.
Meanwhile, head coach Javier Mascherano hailed the win after the game.
Lionel Messi has sent fans into a frenzy by launching a treasure hunt as superstar footballer launches new drink
He said: "We needed this victory after three defeats, and to have some very good feelings again.
"In the first half, we had an effectiveness that we haven't had in several games, not just that we had a lot of [goalscoring] situations.
"And then we attempted in the second half with the last post entries, to manage the ball better, to control the match better.
"Not to be as direct, because the last 15, 20 minutes of the first half, we lost possession of the ball, they grew and they progressed on the field.
"We were trying to avoid giving them control of the game."
There are six more league fixtures before Inter Miami's Club World Cup campaign kicks off in June.
The team will face Al-Ahly, Porto and Palmeiras in the group stage.

Celtic Park undergoes two major upgrades as Hoops await another transfer windfall

The Hoops have splashed out behind the scenes over the summer as they modernise their iconic ground Celtic haven't exactly loosened the purse strings on the park. ‌ But off it? The Parkhead board have been splashing out behind the scenes. ‌ The home of the champions has undergone a modern makeover as the Hoops continue to upgrade their iconic ground ahead of the new season. ‌ A revamped technical area has seen new raised dugouts installed at pitch level, giving Brendan Rodgers and his coaching staff a slicker vantage point. Extra seats have also been added to both benches, while two separate entry and exit points have improved access. Record Sport understands Celtic have also carried out refurb work inside the south stand, with hospitality lounges and player areas given a fresh lick. Meanwhile, the club could be in line for a surprise summer cash boost with Josip Juranovic attracting interest from the English Premier League. The Croatian World Cup semi-finalist was sold to Union Berlin for around £7.5million in January 2023, but has continued to impress in the Bundesliga – with Fulham and Brentford now reportedly keen. ‌ The German side are likely to command a significant fee for the 29-year-old, and Celts are set to benefit thanks to a sell-on clause inserted in the original deal - similar to the one that saw them rake in a cut of Jeremie Frimpong's £35m move to Liverpool earlier this summer. Elsewhere, Stephen Welsh is back in full training after fears he could require surgery on a recurring shoulder injury picked up in July's 2-1 Cork Super Cup win. The injury-hit defender is expected to move on this summer, but could feature in Celtic's final pre-season clash against Al Ahli in the Como Cup. Euro 2025 prize money as Lionesses seek record-breaking payday in final vs Spain

England face Spain in the final of the 2025 Women's European Championship in Basel, Switzerland on Sunday, and Sarina Wiegman's team will bank a huge sum if they win England and Spain will meet in the final of Euro 2025 on Sunday and the winning team will receive a record-breaking amount of prize money. The Lionesses are through to their third successive major tournament final under Sarina Wiegman, having won the last edition of the Women's European Championship in 2022 on home soil. ‌ But they were unable to follow it up by winning the 2023 World Cup, as Spain came out on top in Australia. Now England are out for revenge, having been on a rollercoaster ride in Switzerland. ‌ After starting their title defence with a loss to France, Wiegman's side recovered to win their final two group games, booking a quarter-final tie with Sweden. England produced a late comeback to take the game to extra-time and penalties before winning a farcical penalty shootout. ‌ That booked a semi-final tie in Italy in which England also went behind and came back again. Michelle Agyemang's 97th-minute equaliser rescued the Lionesses at the death and fellow substitute Chloe Kelly scored deep into extra-time to snatch a 2-1 victory. Now, in Basel, it's tournament favourites Spain who stand in England's way of history. And to the victor will go the spoils. Ahead of the tournament, UEFA confirmed a record prize pot of €41million (£34m). That's a whopping 156 per cent increase on the Euro 2022 prize money when it was only €16m (£13.9m). The FA received just over €2m (£1.7m) when the Lionesses won the tournament but they'll bank a cool total of €5.1m (£4.4m) should they beat Spain. That's the accumulation of performance bonuses and the €1.8m (£1.5m) awarded to every nation who qualified for the 16-team tournament. Who'll win the final of Euro 2025 - England or Spain? Give us your prediction in the comments section. ‌ England's players will also bank millions in FA bonus payments, sponsorship and endorsement deals as well as social media pay if they reign victorious. The squad would share a £1.7m bonus from the FA, with each player due to receive £73,000. It represents an £18,000 increase on what England's players received from their triumph in 2022. FA chiefs will have no problem paying out more bonuses if England are successful again under Wiegman, who's under contract until the 2027 World Cup in Brazil. The Dutch tactician is the only manager in the men's or women's game to have reached the final at all five major tournaments in which she's coached, having previously been in charge of the Netherlands.
